Is there anyway to still use my icons on the desktop
when running emerge?

maybe with fences?

No, fences requires the Explorer desktop.

You can use emergeLauncher as in this theme
http://edsata.e-sushi.net/themes/transparent/

or you can use Standalonestack2. See this post
